You bring up a good point, but the problem isn't with your eyes. It is an information processing issue and that is all about the brain. You don't see with your eyes. Your eyes just gather and focus light. You see with your brain, which takes visual information and tries to make sense of it.
Maybe brain-ache would be more accurate than headache.

well they are a bit off about the 3d headaches. It is brain strain and eye strain. Your head very often doesn't like it when you focus on a plane and try to process depth perception beyond that plane. So you wind up with your eyes and your brain trying to win that argument against each other.
